When I applied, I double deposited and stayed on waitlists without it affecting me in any way whatsoever. Even continued negotiating $ between my two deposit schools and got an increase from one which sealed my decision. In case it helps ease your mind any further, one of the schools at which I had deposited was Emory so, at least for them, it wasn't an issue and I don't see why it would be.
