Why not just apply? The only thing to lose is some money, and yea it's a decent bit short term, but in relation to your expenses for your career it really is nothing. You have a great outcome already.
I think the only reason for you to apply to Harvard at this point is if you really want academia.
Also, it's not like they gave you a waiver or anything. From what I'm seeing around TLS, it looks like these emails went out to a bunch of people well below median so it may just be a selectivity tactic.
EDIT: assuming I'd get in lol I'm still a splitter there and would probably have to ride a long WL
