Less important than their sheer "prestige" are the positions' relations to the field you want to work in. If you are dead-set on Public Interest, an ACLU gig can be sweet, but a lot of private firms won't like it...especially if it is for your 2L summer. USAO will look best if you are interested in prosecution, and is good experience for anyone, but some hardcore public interest groups might not like it. The judicial internship is typically thought of as "neutral" and can give you the widest exposure to different legal fields, so it is good experience for anyone.
To answer your question, generally only ACLU national is thought of as prestigious. ACLU local affiliates are good if you know that is a field you want to work in after graduation, but from what I've seen, ACLU positions have a big risk of typecasting you.
The prestige of USAO and judicial internships will vary depending on what district they are in, and what level of judge you are working for.
If you are interested in Biglaw, of course, and if you don't have a SA position going into 2L summer, you are screwed.

What an epic fail debating the 'prestige' of an unpaid, two month summer internship.
Just pick the one that matches the field you want to work in. Want to be a litigator some day? Do the district court. Want to prosecute some peoples? Then get the in during the summer.
