Any Point Applying
Please do not quote: Is there any point applying to a school that found you ineligible for their merit based application fee waiver?

Now coming to the real issue: I just wasn't sure if the fee waiver gives any indication about how strong your application really is!

You're welcome. It's not like you're the only person who doesn't fit the criteria for merit-waivers at whatever school. It wouldn't make sense if it was an indication, though. Think about it from the school's perspective. They would get 0 money out of it because people who didn't get waivers wouldn't apply, knowing that their application wasn't strong. Some schools don't give merit-waivers. Some schools only do it based on an LSAC profile search. Some give them to people way below their range.
