I'm a senior in college currently applying for the cycle. Once your transcript is in, that's what schools will look at to review your application. However, if you are either wait listed or just dragged on to the next year, they will likely ask you to send in your fall grades. In this case, assuming you are on the border line, your grades could make a difference (positive or negative), especially if you had emphasized an upward trend on GPA on your application. If you are already admitted by a school, and they ask you to send them your new transcript, it is highly unlikely that they will rescind your application.
