I graduated 4-5 years ago. I'm going to have two letters from professors and one from a boss at my job. I don't really have much of an idea how they'll compare, but they'll all be at least pretty good. Nothing that will count against me, certainly.
People generally say that you should reserve one letter for wait lists, but I'm unsure whether that applies in this case and, if it does, which one I should hang on to. I know schools tend to value academic recs more unless you've been in the workforce for years and years, but I'm also afraid it'll look odd if I don't include the one from my boss.

It doesn't look odd to omit employer LORs. To the extent your target schools care at all about LORs, they will prefer academic letters.
