"I am eager to get involved with The ____ Institute, whose various programs"
can I use the word "whose"? it just sounds weird to me since it's referring to an Institute and not a person.

That does seem weird.
Not sure exactly what you will say in the rest of the sentence but try
" I am eager to get involved with The X Institute, which has various programs (that would allow me to bla bla) ?
or I am eager to take advantage of the various programs offered by The X institute, which would bla bla.
