Try this, maybe:

By working to expand the use of these courts, I can begin to help effect change on the institutional level.

Although I don't like the sound of it. How about:

I intend to effect change on the institutional level by working to expand the use of these courts.

I would phrase it like this:

By working to expand the use of these courts, I would like to effect a change at the institutional level.

I think that you are trying to bring about a change at, not on, your subject. I suppose you could say "at an institutional level" as well, depending on the institutional context that you refer to. Also, I think that they know you believe in yourself, so that might not be worth mentioning. I think that simply letting them know what you would - it's a tentative desire at this point - like to do is appropriate. You most likely are not begining this, but building on what is there, so I would also take out "begin." Hope this helps.

Something people might have missed, shouldn't it be "at the institutional level"? Given that he wants to create the change and not merely alter the change?
