Title. At some schools like Cornell, I have the option to apply for merit or merit/need-based aid. Will it affect my merit scholarship at all if I send in my family's financial information and apply for need-based aid too?

No, since they don't consider them separately. Merit scholarships are to entice you to come to that school; they won't lower that because they don't think you need as much money.
