If Harvard wait listed you with those numbers there is something seriously good about your overall app. Definitely retake June and I would probably retake October as well if need be. Harvard is definitely within reach, got got to grind out more points.
I would think Cornell will top NU's offer, no?

So you're really looking at $120k cost of attendance at NU and $140k at Michigan. Which is still very good, and I don't think you can go wrong between those two choices. Retaking might get you another $30k at NU, and maybe full ride at Penn. If you think you've got a 172-3 in you, then gun for full ride at CCN, but I wouldn't take say half scholarship at CCN over full ride at NU. Re: BU and BC, with that much money at Michigan and NU you can take those off the table. My experience at least with doing OCI in Atlanta was that a T14 will outplace a top-regional school even in that school's region as long as the student has good ties.
Congrats on both the excellent options and your openness to retaking. You're a credit to 0L's.
