He wants to know what his chances are for HYS and CCN applying this late in the cycle? Oh, and Berkeley too.

Take a year off, apply early next fall. He'll get into Yale.

In at CCN and H. Y and S are black boxes. Need some good softs/work experience or something beyond just numbers for Yale and Stanford

Some schools, like Berkeley, may be difficult to get into this late in the cycle. But I'm pretty sure Yale makes it a point not to penalize people who apply later in the cycle. So if Yale would admit him with those numbers (which they probably would), there's no reason not to apply this cycle to Yale.

He has no WE, but quite an extensive community service record with recognition for it by his undergraduate institution.
