Am I dead in the water? Do I have a shot at magistrate judge clerkships?

It won't be easy but you have a shot, especially in smaller markets. Apply to any judges who went to your school (or your undergrad). Apply very broadly. Good luck.

You have a shot, especially in less-populated areas or with judges that attended your school. It seems, anecdotally of course, that for many judges, class rank will trump school. So a top 10% candidate from a tt law school would beat a top quarter candidate from a t14. Granted, there's no way to know that for sure but the point still stands--you have a shot if you apply broadly.

You are definitely not dead in the water. Apply broadly and focus on non-feeder judges and less-desirable cities.
