The best thing is other, higher offers from peer schools. Bring this to the other schools' attention via a nice, professional email, and hope for the best.

Phone: awkward, especially considering they likely can't get back to you while you are on the phone.
Snail Mail: slow and a pain in the ass, on top of the fact that they have to sort it out of their pile of junk mail.
E-Mail: clear winner, it allows for quick back and forth while also allowing them to get back to you at their convenience.

On a side note...whats the deal with stipulations? One offer I have is a full ride that requires I remain in the top 40%, the other is 40k that requires a 3.25 GPA. Is top 40% roughly the same as a 3.25. I'm confused.

Every school has a different curve. 3.25 may be top 40% at some school or it may be top 20%, you don't know unless you know how the school curves its classes.
ETA: Stipulations suck, haggle to get them removed. With a top 40% requirement, there is a 60% chance you will lose your scholarship. Being more likely to lose your scholarship than maintain it is a horrible place to be in.
