I would think it would matter which school this was. Small schools (Yale, Chicago, Stanford) where the professor may have more input into the process might care more than big schools (HCN). This is just a guess though.
Assuming that you really want to go to the school where your currently studying. I would think this matters far less at the other schools.

Hmm... interesting. @BK unfortunately I already retook the LSAT once, resulting in the same (disappointing) score as the first time.

That's rough. I know that the T6 generally dislikes retakes, especially a 3rd time, but I can't help but think that your LSAT being under the 25th is going to hurt you.
It's hard to tell because you say slightly under the 25th and slightly could mean 2-3 points which would be a huge difference compared to just 1 point.
I'm also slightly confused because you are talking about one school within HYSCCN here and obviously these softs, if they do pull extra weight which I am iffy on, will only pull extra weight at one school. It is really hard to predict without your actual numbers but I would seriously consider ED'ing depending on what those actually are.

I suspect it depends a little on the degree in question.
If it is an M.A., the effect probably won't be great, and it is doubtful it is enough to compensate for a sub 25% LSAT. If you have a Ph.D. from a t6 and want to go to the same school, I think you might be at least competitive (depending somewhat on the school) with the strong letter. But there are a lot of unknowns in your hypothetical.

If you are over the GPA median with as much faculty support and dedication to the school as you claim, I imagine it will make you competitive. By no means would it be a sure thing, but with that one school in particular I would say your chances are solid.
Depends on the school obviously though and whether the people writing recommendations are legit, or non-tenure track type no namers in the school. IF they are big names and actually know and endorse you, it should put you above the people with equal numbers.
