Year-Long Courses?

Hey everybody. I've been lurking around for my first semester getting all kinds of advice from various sources on doing well. I go to a lower T2 and we just got our first semester grades back. Judging by history I should be in the top 10% of my class. The only problem is that my school's courses are year long, and these grades I just got back are only worth 25-40% of the final grade depending on the class. Actual class rank isn't calculated until final grades come out.

My question is how does this effect my prospects for transferring to an early decision school? And does it effect my prospects at all at the end of the year? Thanks in advance.
