I'm Puerto Rican , I don't want to sound ignorant but I was wondering if I can mark Black/African American for race too.

Both side of the family are interracial for example in my mothers side my grandmother had black mother and a white father and my grandfather has a black father and white mother.

My father side of the family is pretty similar but I think my grandfather was black.

My concern is that they may think I'm misrepresenting myself if I also mark that box, since there is no box for Afro Caribbean or Black Puerto Rican.

I would not be hesitant to mark the boss if it only said black but since is paired with the ethnicity African american , I don't know if is correct.

My ethnicity is Puerto Rican but my race is black.

Go ahead and check both. Its not like the schools demand a family tree when you apply.

My mother is Afro-Honduran and my dad is black, so I checked both Hispanic and Black on all of my apps, because that is that I consider myself. Just do whatever you feel comfortable with

I would mark both black/PR or use an "other" box if that's an option and write a diversity statement that should make your ethnicity/race much clearer.

All depends on what you personally identify with. If you identify with being Black, mark it. if not, I wouldn't.
